the efi system is designed to take reading every millisecond the engine is running, and is programmed to take a number of actions to cool the engine, these include automatically richening the air/fuel mix or interrupting the fuel injector pluses and draw air into to help cool the engine (when the bike is stationary) - it is often perceived as a misfire.
I'm not aware of a carb that can do any of that. (well apart my S&S when the shovel has shaken the mounting loose - again

The other thing is with the pro tuner is that the bike doesn't suffer the problems that the fuel pack / power commander do.
