I have a sissy bar which I want to fit to my Sporty but have come up against a few probs. Firstly do I need to buy longer screws to fit, the ones on at the moment dont seem long enough. Secondly there does not seem to be a lot of room between the tyre and the RH nut heads (about 1/8th of an inch or less ) could this mean the bike has been lowered at the rear or is this normal on 1200 custom

That is normal, can you post a picture of the sissy bar? Some you have to relocate the turn signals.
